what exactly do you want to know? we can fill up an entire thread discussing one scene by itself.
I think it's better to first try to figure out what happened in general, the most important parts. Then you can start looking at the details or particular scenes.
The end parts with Eva 1 growing wings and the whole choking scene with Asuka

Let's start with this? Think about what was needed to initiate the instrumentality project. Also, how does lilith and adam relate to humans, angels and the eva? The biblical names actually help you understand this.
The only scenes in the movie where Shinji and Asuka interacted with each other involved Shinji acting out his frustration towards Asuka. If the argument within Shinji's mind with Asuka was the Asuka within Shinji's mind, and not actually Asuka herself, then we get a good glimpse of what Shinji sees Asuka as: a complete bitch. Asuka in real life gets angry by giving the cold shoulder, but never really lashed out like she did in this argument. Through instrumentality, Asuka and Shinji learned that they need to be honest with themselves and express their true feelings. Shinji breaks down when Asuka returns all of his misdeeds towards her (choking her, masturbating over her, etc) by caressing his face. The final scene shows that they have finally able to go past this barrier between each other, solving the hedgehog's dilemma in a sense.
So pretty much the angels were trying to create a unified existence using adam and lilith. All the souls of humans were taken to be combined. But shinji rejected this and returned to his physical form along with Asuka who willed herself to life? The choking scene was him trying to find out if he had returned to the real world and them finally understanding eachother?
The angels wanted Adam-based life to be dominant over Earth, which would endanger Lilith-based life, ie. humankind.
It was Seele who wanted Instrumentality with every human.
Yui explains that anyone can return back into reality if they have the will to. Asuka returned by her volition, but quite some time has passed since Shinji had done same, evidence by Misato's tarnished cross.
How did they want to achieve instrumentality? I understand Gendo wanted to fuse Rei who had part of lilith with the embryo thing that was Adam's body. But she fused with lilith herself. How did this lead to instrumentality.
Rei is the walking, breathing embodiment of Lilith's soul, just like how Kaworu is the embodiment of Adam's soul. Rei returning back into Lilith, alongside with Adam inside of her, brought Lilith back to life, and gave Lilith the power to create an anti-AT field with the help of Mass Produced Evas.
So didn't she basically do what Gendo wanted?
No, Rei towards the end of the TV series came to realize what kind of person Gendo was, and betrayed him in favor for Shinji. Gendo didn't have a happy ending either; Yui/Shinji forsaken him and he straight up died, while everyone else got tang'd.
Ok, so technically what would be the difference if everything went according to Gendo's plan. Didn't he also want to fuse Rei with Lilith and Adam's body (also, why was Adam even needed her, it's Lilith that was brought back to life) and destroy all the AT fields to unite with Yui.
The difference is who controlled the the result of Third Impact. Seele wasn't keen on Gendo taking the reigns for himself, but Gendo lost his control when the Reign itself chose its own master.
Lilith by herself wouldn't be able to expand out into space and create an anti-AT field that would sweep the entire planet away. It took nine evas equipped with s2 engines to expose the black moon.

What was the point of the empty cinema scene? It was pretty to look at and has nice Bach music, but as far as I'm concerned it's pretentious bullshit.

The beach scene in general was made to be interpreted in many ways. Hell, "how disgusting" means many different things depending on what context you saw it in.
So Shinji choking Asuka being a visual metaphor of how AT fields/human interaction can be painful is valid as well.

First choking scene in the kitchen I would say is close to what he says :
The Asuka there is the one inside of his mind. She represents how he thinks other people think of him. Its not just Asuka but in general it displays how he hates himself and the entire world. (the "Asuka help me" quickly turns into "SOMEONE HELP ME" or "You never even loved yourself!")
At that point his self hatred and hate for the world take over and he chokes 'her'. Asuka is just perfect to display this violence and failure to connect to someone.
We later see him talk again to Rei where he says "you betrayed my feelings" with images of the kitchen scene displayed and where we hear her answer with "u never understood in the beginning, u just believed what you wanted to believe") clear indicators that this is just what Shinji expected in his own dreamworld. Its similar to the phone call in the 25/26 episodes where all insult him. A picture of that is displayed at the same time.
Then the scene on the beach :
If you think that the scene in the kitchen was just the Asuka in his mind then probably the last time he spoke with the real Asuka was in the limbo train.
Their last interaction was Asuka seeing him masturbate and Shinji suggesting to be nice to him for once.
Followed on by the question of Rei : What is your heart and hand for ?
Could explain why she caresses him and then calls him disgusting.
For Shinji his last confrontation was with "her" in the kitchen which lead to his mind breakdown.
Hard to say. Maybe he tried to see if she was real ? Or thought it was fake and therefore continue his assault on the fake Asuka which he only later realized himself.
Hands are very symbolic in Eva. The close up of Shinji's hand were indications of how he felt. (Clenching them meant he was determined, willing to act, while having his hand dangle in the air indicated his tiredness, submissiveness,etc.)The manga went more into depth into explaining this motif, saying how hands are tools in which people utilize to indicate their emotions. When "what is your hand for?" was asked in EoE, showing many "initimate" moments the characters had with each other expressed through their hands

There are plenty of examples I can name that weren't brought up, and I'll just name one more:

In their weakest moment together, there is still a barrier between the two of them. Shinji could have taken advantage of her even more so than he did, but he didn't touch her.
There's an image that floats around that Shinji learned how, just because people are capable or evil, doesn't mean they can't act good, and the hand motif goes well, hand and hand with it. It's funny how Asuka caressed Shinji just how Yui did after Third Impact ended, showing Shinji that Asuka is more than just her tsun side.

That's the beauty of an ambiguous ending. All of those are possible.

It's intentionally open ended like that. The thematic and emotional arcs of the series have wrapped up, and that's why it's not important what literally happens next.

Yui said other people could return, and it's highly improbable no one else would want to come back. Having others around would obviously kill the tone of the last scene, but I don't think they'll be alone forever

Anno considers it to be the "bad end" since Shinji didn't really learn anything from his experience. The same might go for Asuka as well.

What? Isn't 25/26 and the entirety of EoE about Shinji facing up to his issues and realizing that life is worth living for human interaction and that he can love himself, instead of looking for validation on everyone else?

But in EoE he allowed people to be detanged simply because he didn't like instrumentality. He did necessarily learn that life is worth living like in 25/26.
