Honestly, I think Kawakami admitted that both Sayama and Toori were based upon different sides of himself, and Sayama's flaws are few if they even exist, unless you count being a schizoid narcissist as one.
Not saying he isn't an interesting and well-written character, but the definitions of a Mary Sue are so arbitrary they could probably be applied even to him.
I think he got some balances, like his whole trauma or how there are actually characters better than him at some stuff in Team Leviathan, as he can't do everything. He is just the best of the best in being a villain and a negotiator.
I for one welcome our new Butt Spirit overlord.
Sayama is actually pretty well made for that kind of character. He got an unique and funny personality and even if he is the best at what he does, he is not some kind of god who can do everything or that all the plot gravitates around him. He also got his family issues to make him more human.

It's funny, how everyone always forget, that Sayama the only one from the group without any special weapons and inherited abilities. Georgius doesn't count, because it's practically useless in combat. And how he never gets anything for free and always have to work hard to gain even small bits of information.
That's not how Mary Sue works.
Sayama doesn't really fit in as a Mary Sue, regardless of whether we take the original or 4chan meaning.
