I enjoyed FLCL more as an adult than when I first watched it in middle school. Maybe because I get an overarching feeling from the show that I never felt before. I don't think its a finally crafted allegory or anything and I don't think its funny really. What I imagine a feature length AMV being along with the change of liking pulp orange juice and wondering what its like to live life with the constant sting of swinging the bat.
