I wouldn't take any of the Pegasus arc seriously. One of the themes in Punpun is that remember or believe things in a way that might not be as pretty as they actually are. Maybe Pegasus and his followers gave their lives to save the world, or a crazy cult leader tragically led his followers to a pointless death.
Is it better to believe the beautiful lie or embrace the harsh truth?

It was the best way to go and was foreshadowed since the start. After that, the last few chapters aren't really eventful but they're not bad either.

I'd kinda hoped for something along the lines of Punpun ending up like his dad and the cycle repeats, or that he died from stabbing himself as that would have gone great together with the Good Night theme

There were hints of the cycle repeating, both with his cousin and with that schoolkid.
So your disappointment has nothing to do with the actual story instead its your own expectations not matching reality.
