This, just look at them, it seems real obvious imo, perhaps too obvious. Satsuki said her dad decided to rebel against Ragyo and that's exactly what Aikurou did. Then again Isshin did the same thing, it's just he just doesn't look like a spitting image of Soichirou even with the hairs in the same place. Aikuro also worked with Isshin at some point. He might have given Isshin the crucial tools he needed for his research to really pose a threat to the life fibers.
There's also confusion with the names.. Isshin Matoi / Aikuro Mikisugi / Soichirou Kiryuin. Didn't they say the Matois were a rival clan? I guess Isshin decided to adopt Soichirou's kid as his own with the intent to develop her into the ultimate weapon.

To create senketsu he converted his life into life fibers, resulting in his apparent old age. Were i to guess, when they do the reveal, the instrument which draws the life from him will be shown to have been attached to his fingers, hence the bandaging.
This also explains the design theme of senketsu, with the eye patch matching the father being worked into the design.
Additionally, in the song

I think they might have just know each other hence they are both recognized scientists. After Ragyo dumped Ryuuko he checked to see if she was still alive and gave her to Isshin to raise in secret, of course around this time Ragyo was already suspecting Soichiro and after his betrayal 5 years later she looked for Isshin as one of his allies to dispose of since he knew the secret of REVOCS and he sent Ryuuko away to a boarding school so they wouldnt suspect her of being involved. They eventually found his location though and thats when Nui killed him and proceeded to blow up the mansion as to cover up any anti-life fibers research he may have been working on

The way I see it there are two options.
1. Souchiro was aged greatly under the stress of working every day to make Senketsu. Picks up the mantle of Isshin Matoi.
2. Isshin Matoi is a close friend of Souchiro. Souchiro entrusts Matoi with his second daughter, Ryuuko.
Personally I think 1 is more likely or else they would have never needed to hide Souchiros face for 18 episodes. There is obviously going to be another big reveal later on regarding Satsuki's and Ryuuko's father(s). The question now is what that is going to be.
This is pretty good, although I might think about switching around Tsumugu and his sister.

souichiro was alive when Satsuki was 5, and by then, Ryuko would be 4-5 herself(depending on how close to 6 Satsuki was) and at that time Ryuko would be entering elementary school, and isshin was already a hunched over old man at the time.
It doesn't add up, nor does it explain where Ryuko was for the 4-5 years while sourichiro was still at REVOCS.
Isshin was likely a fellow scientist that Souichiro gave Ryuko told, and told him about all the shit Ragyo was planning as a means to get another peson working against her.

As someone else said Soichiro was still with REVOCS when Satsuki was 5 years old and Isshin was already old and decrepit when he was dropping off a 6~ year old Ryuuko. And she was living with Isshin before then. If Soichiro was somehow juggling being a parent to the two without anyone noticing then Ryuuko should still have been disturbed when her Gary Oak dad randomly morphed into Quasimodo at some point.
