I'll ironically use the word weeaboo to refer to myself online but I hate it when people outside Japan use the word otaku since 90% of the time they have no idea what they mean.

Otaku is an insult in Japan, but doesn't carry the same stigma in the west where people proudly claim themselves otaku. Kind of how you get nasty looks for saying nigger in the states, but people use it casually in Europe because it doesn't have the same history.

Weeaboo: Likes mainstream entry level stuff and typically has no shame in public.
Me and people who agree with me: Strong, resilient, and weeps when low sales affect an anime/manga/game's future. We also can properly name flaws of our favorite media like a true fan instead of defending a particular media like an inane fan boy.

I don't know the reasoning, but my guess is that moot thought "wapanese" was being abused to mean "anything bad", so he replaced it with "weeaboo" which is some ambiguous evil in the comic.
