Ghost Hound had a few scenes that I felt touched upon the disturbing.
I remember getting pretty caught up in the mood of the first few Higurashi episodes when that was airing, especially the whole 'needle in food' bit, though I watched that in an empty house at night and it was given more potency at the time.
Almost threw up the first time I watched this scene.
Ugh, that torture scene in Shiki was the one of the only scenes in that show that freaked me out. That and the scene where Megumi phases through that window.
This scene in the original FMA.
I have a huge thing for visceral horror and the two boys being forever scarred by the sight of the grotesque, writhing abomination that used to be their mother tickles me in a special, very dark place.

By the time it reaches it's crescendo there is this cold terror clamping down on your chest until Kazuma finally breaks free and you experience this intense cathartic release.
Recent and off the top of my head? The Sisters puncturing their eardrums in Index II so that they are immune to Index's Sheol Fear.
I only read the first few chapters of Battle Royale but afterwards I was feeling genuinely queasy. Not only was it gruesome but there's something about that ugly artstyle that's really creepy.
same. watcing evangelion & end of evangelion in the dark was pretty fucking frightning for me. I do like it how the music cuts away and rapid flashes show up, showing a very macabre eva unit of whats left of it.
That one moment in Shiki where Natsuno is having a nightmare of Megumi, wakes up, but it ends up being one of those double nightmares and Megumi just randomly pops up again on screen. If you've seen the series odds are you know what I'm talking about.
The show was never really scary but that jump scare got me.

I think people more easily relate to the Kaiji one simply because they unintentionally put their finger in the scene. Sorta like that fake hand and hammer experiment, it's a simple enough thing to imagine that you can get drawn into the scene very easily.

Don't know if many people watched Aoi Bungaku but that series was pretty creepy and disturbing. Especially 'No longer human' and 'Kokoro' It's a great series that I think is underrated.
Yes! That whole scene. The Cell theme, the guy begging Piccolo to save him, Cell staring at Piccolo as he absorbed him, and me not knowing what Cell was. Chills.
If VNs count, it would probably be the part in Umineko where Eva-Beatrice murders Rosa and Maria over and over again. The way that she murders them in cruel, yet whimsical ways that only a child could think of, was pretty disturbing.
In this case it was rather Ichijou retaliating against Kaiji's attempt at entering his secret place.

I am hard to move/shock. I watched hundreds of shows, fap to guro, pretty much anything happening in anime does not really touch me.
The only case i vividly remember the wall broke - was Code Geass when Shirly dies. I dont know why, i was not even attached to character - but whole absurdity of situation and pointless tragedy made me flip. Euphemia killing hundreds of people and dieing was nothing. But for some reason Shirley getting killed, after all the suffering she went through before because of Lelouch - i raged. I hated the show. It disturbed heavily.
The only other similar moment was death of the girl in Young Animator Project story about spider girl. Was not much of shock or disturbing - just big WHY?

I'm pretty much immune to all that "scary" or disgusting stuff, but what fucks me up, are those "cosmic horror stories" and stuff written in this style. The whole world is against you, every path leads to despair and even if you can survive, you cannot win.
Another, for example, as bad as it was, really fucked me up. The curse was never lifted, the problem never solved. The story ended, but not the horror and our "heroes" can't do anything against it, because they forgot anything about it. If you think about it, that's fucking disturbing.
