Can you prove that instead of just saying it is obvious? What I see is an anime with merchandise sold throughout any department store in Japan as opposed to some shows you can only find in otaku districts.

There aren't really any magazines directed at otaku anymore because Niwaka are much more profitable.
Otaku are (or were) fanatical buyers of just about everything. In 2004-2005 some important events happened:
>Private rail opened which made Akihabara a destination point for commuters and Shibuya businessmen
>Yodobashi Camera opened in Akihabara
>Densha Otoko Novel/Movie gained massive mainstream popularity
When this happened, the businessmen passing through Akiba saw the otaku buying obsessively in Akihabara and also heard about Densha Otoko.
Think about it, if you can get a dedicated audience of customers who will religiously buy your goods, you can make serious serious cash.
But the otaku were very much a minority, so rebounding off the popularity of Densha Otoko, they built up merchandise (particularly figure) companies and began to fund anime studios. This is when we start seeing companies like Good Smile Company, WAVE etc. and this is also when Aniplex (Sony) and their studio A1 started really getting the ball rolling on anime productions.
Niwaka is basically a trend that keeps these companies afloat because the otaku market itself is actually too small to sustain. Newtype has existed since 1985 as an otaku magazine, but there is more money in pandering to niwaka kids which is exactly what they do.

Dealings between the Yakuza and the police in Japan run deep. It's a completely separate issue all of its own that I'm not even going to pretend I know enough about but there are plenty of resources about it online. Just google 'Why is Japan Yakuza controlled' or something and you'll find plenty of subject matter.
I should also mention that AKB48 were also on the 2004 list of things to make cash from Akihabara. An attempt to merge idol otaku with akiba-kei otaku for the ultimate paying customers. They created a monster. We've all heard the stories and the bandwagon jumpers haven't helped.

There's no way of telling though, for a moment it looked like the industry was going to be passed to the hands of the fujoshi audience, but that hasn't really gained as much momentum as I thought.

In the 3 years running up to the olympics Tokyo's tourism will start heavily increasing. I imagine they'll want to turn Akihabara back into a consumer electronics district, just like it was in the 80s. Technically they've only mentioned that they want to get rid of the 'filth', but if anime isn't as profitable by then, they'll likely just do a clean sweep and get rid of any innocent (but struggling) character goods shops too.

Actually, I'm acting like it IS the biggest it has ever been. But this is the danger, it's big because of a social trend, something which can and will vanish as quickly as it came.
Aniplex, Good Smile, WAVE, the maid cafes, the figure shops, the manufacturers; just about everything here only really started making money once the niwaka trend had been established. Without that trend, there is no way that otaku (who are actually a very small group of people) could make these businesses worthwhile.
Online, some will exist but it will be largely scaled down IMO. We'll basically go back to how things were before, WonFes mainly comprised of Garage Kits, Comiket not having massive amounts of space dedicated to industry booths.
I don't think it's depressing, it's what the culture needs. Ever since the late 2000s, otaku culture has been down the drain, we've been drowned by arguably substandard anime as a result of everyone trying to get the niwaka $$$. There's good reason why in 2006 there was a huge spike of TV anime aired compared to previous years - it was capitalizing on the niwaka trend of kids getting into anime and wanting to be otaku because they watched Densha Otoko.
Back to you again, sorry for having to address this in two parts

In 2004 when Akihabara, anime and the whole 'otaku culture' began becoming heavily commercialized, many of the small shops in Akihabara were forced to close down in favour of the big chain stores like Animate which grew rapidly under the otaku trend. Things simmered from 05-06 and began to explode again in 09 when the charagoods companies and figure manufacturers had started to mass produce and were infiltrating big 'otaku culture' events.
In Akihabara, online and even reflected in sales of BDs, we are seeing a slight decline from the peak of the niwaka trend in 2009-2012, which indicates that the 'geek-chic' popularity is starting to wane. In the aforementioned years, there were lots of 'otaku' reality TV shows and articles in women's magazines, this has started to slide away.
The Niwaka-oriented scene is beginning to wane, this is a very recent development (2013). In 2020, they will likely be all gone and at that point, the big companies that I mentioned before will be struggling as the niwaka don't exist to buy their goods en masse and profit targets are failed to be met.
When 2020 comes along, they won't be taken over but they will be bought out. More than likely by aspiring electronics stores trying to make some olympic cash. The big companies aren't there for the love of otaku culture, they're there to make money and when that money goes - so will they. They'll have no qualms with selling to the highest bidder. And after that, the culture will end up being heavily underground - which means we come full-circle; Akiba as an electronics district and otaku culture back under the radar. I expect that we'll see a decline in the number of anime per year too

I think you're right, it's not BD or DVD sales they want and I don't think most otome shows sell all that well. If you look at things like all the QUALITY in BroCon and the fact that DiaLovers only had 15 minute episodes and only had DVDs and no BDs, I don't think they expect them to sell.

It all comes down to goods in the end, BD sales are a good way of measuring popularity but most of the money is made from merch. Merchandise is what drives studios to make money, your show doesn't have to be good if the lead character will make an attractive 1/7 piece of PVC.
When there's nobody to buy the goods then there's no reasons to make series with the intention of selling goods, and then that means the merchandise companies have less work and it all naturally scales itself back.
