I wouldn't say it was a good reason, but Aizen simply felt 'bad' for her. He knew she wouldn't be able to live without him in her life, so he 'killed' her.

i don't think that was the reason. to be honest, if aizen wanted to kill her, she'd be dead. hinamori was aizen's biggest sympathizer, and everyone knew it. by attacking her, he solidified himself in perception as the position he wanted to take. an enemy to SS. there were also contingent benefits, i suppose.
