And what

So he went back in time because magic and now Nagisa is alive and everything is fine? And the girl in the other world was his daughter and he's the robot? What the fuck is this shit i should have just stopped after the first season

I've never watched the second season either. I dropped the first one after the MC rejected all the other girls who all happened to be better than the fucking roach queen. I played the VN instead and never bothered with Nagisa's route.

It's confusing if you haven't read the VN. In the VN you collect those magical orbs by clearing each route, and only when you have cleared every route do you unlock this good ending.

When you adapt a VN you're forced to make the difficult decision of how to represent the different routes. Some shows like Amagami SS or Yosuga no Sora choose to adapt each route in a separate arc, set in separate timelines. Some just go all out on the main route, and some make the compromise that they made with Clannad where only a few routes are independently adapted and some are woven into the main storyline. I don't mind it too much, I like to see different ways to solve the problem.

What's so confusing in the anime? They mention the orbs and all; you just have to assume Tomoya collected them after each route.

Both deaths are related to the "town's magic" that saves them in the end. Remember, Nagisa was saved by the town when she almsot died as a child. The magic lights appearing after each arc are from Tomoya's good deeds, as explained at the end of the gang war arc. So all of the magic lights gathered at one place and made a wish to be able to happen.
