Mugen, he fights in an unorthodox unpredictable way while Jin is restricted to his tradition and style. There is a reason the opening put a comparison picture between Mugen and a rooster due to his unruly nature/fighting style while Jin was put next to a fish due to his calm orthodox style.

Weren't Samurai like Jin trained for more than sword combat. Wouldn't they be prepared to fight ninjas? Ninjitsu would probably be an unorthodox style because Ninjitsu is based on suprises and tricks like Mugen.

they don't teach samurai things that don't work because that makes them shitty samurai. someone who relies on natural ability must be incredible to beat even an ordinary person with training and Jin is supposed to be a prodigy or something. Jin should win but heck it's anime anyway

Ninjas were just assassins who sneakily did things, historically the main method of ninja assassination was door to door hammer salesman and when the person opened the door they bashed their head in with the hammer, push the corpse back into the house with the hammer, close the door, and walk away.
Mugen is also, if I remember correctly, the only person to make Jin lose his composure.
The thing is Mugen is a natural talent with years of experience, this is not Kimbo Slice trying to fight real fighters this is someone who fights MMA fighting someone who strictly practices a single art.
Jin managed to kill that samurai near the end with the hands of God and bullshit speed, by creating an opening where there wasn't one and risking his life.
That same samurai almost killed Mugen and toyed with him.

Not exactly. They are still sword fighting. Mugen's only ace in the hole is the dagger. I don't see him defeating Jin in a one on one sword fight. Jin is just as experienced if not more than Mugen.
you've got a point. but often masters of a particular style tend to relax their anal retention to form because strict use of correct form is restricting and mostly for beginners who don't understand the overall concept of a fighting style. despite Jin being fixated on style he's still good enough to change his form and approach without issue which could remove that weakness of predictability
The biggest factor that gives Mugen his edge is his temperament. He is a hotheaded idiot who fights best when he is letting that nature guide him, Jin is all about keeping his composure as he fights and Mugen causes Jin to lose that all important composure.
