Basically one day aliens came to roswell, so internet 2 was created and lain was a duper-advanced modem that could merge the real world and the net, a bunch of people got butthurt and wanted to stop this, at the same time a butthurt fag who had killed himself passed into the Wired and claimed that he had become God. Lain was used by both the "God" and the butthurt guys, but in the end she discovered that the God wasn't God after all, and proceeded to take his place and the "secondary" God. She then erased everything that happened concerning her, her own self included, so nobody died and Arisu never got exposed.

Is that a problem?
She's a 'software', or some form of life form born from collective consciousness (or the opposite) if you prefer, though how she comes to be is never explained. Her 'human' form is merely one that is given to her but one that means little ultimately. She's able at the end of the series to go from the "real" world to the Wired and vice-versa seemingly at will.
I think Lain herself explain her form.
She says that she is the software made to break the borders between the worlds. Meaning,she is both human and software. Also,Eiru(the God) described her as a doll made of artificial ribosomes.

Lain is omnipotent in computer networks, and the obsession with making everything connect to the internet (untermed in 1998, but now a reality and called "the internet of things") carries to its logical extreme when they use some obscure method with the atmosphere to connect literally everything, making lain totally omnipotent
DON'T READ THAT, by the way. There's a ton more going on than that, and you really should watch it twice. Might be a little innaccurate, haven't watched this show since 2008.

okay after i've read and watched few stuff about SEL plot and a lots of explanation. i give it 8/10 because it have a great story i'm programmer so i kinda like it even better, it came 1998 so for this year is pretty good.

I feel legitimately bad for people who can't enjoy things in fear of others thinking they're pretentious.
I mean, liking something because it's hard to follow to the point it turns off others making you feel superior is douchey as hell, I agree, but shows like Lain can also be very stylistically provoking and engaging, even if you may not get out of it what another viewer will. That's kind of the danger of going for something abstract, when you leave a lot up to interpretation it's even more of a shot in the dark whether it will strike a chord with the viewer.
If you don't care for it that's totally cool and valid, but spouting out 'fedoracore' is kind of stupid, especially when Lain actually did have a fairly coherent story versus other shows in a similar vein.
