Here's my take on the series.
The Wired as Eiri made it is the realm of the collective unconscious merged with the collective conscious (normal Wired/Internet) to become simply The Collective. Lain, a program written into the Wired by Eiri, is the first and only being to exist simultaneously in The Collective and in private Individuality. Eiri, having uploaded himself and committed physical suicide, exists only in the Collective. So, he can only exist as he does while there is a particular shared Collective idea of him. The Knights thought of him as the God of the Wired, and so he was. Until Lain had them killed. Eiri ceases to exist. Lain, being hard-coded into the Wired, and existing in the Real World through the Wired's ability to interact with minds by connecting to the unconscious through the Earth's resonance, is not, unlike Eiri the God, reliant on belief to dictate her nature. Realizing the harm she's caused the Real World simply by existing, she, through her power to affect the Real through the Collective, resets the world to how it was before Eiri created her and deletes herself from the Wired. She has erased her own causes but still persists, still very much in control. She is omnipotent in the Wired, but she uses that to stop up the leaks between the two worlds instead of for her own benefit. So, she can do and be anything and anywhere, but she chooses only to watch, to keep people safe in Reality.

That does seem like a fairly sensible interpretation. Also, I think Lain implied at one point that there was an actual god who disapproved of Eiri's shenanigans.
Also, I don't know why everyone says to disregard the aliens. In the infodump episode they more or less said that Eiri's protocol six was based on alien tech acquired by the americans. The Grey visitations were the aliens checking on progress. Possibly because they exist in a similar state?
