NOTE: Unless context indicates otherwise "he" refers to the director.
Mamimi's beginning lines in episode 1 are a quote from "Ashita no Joe" (Tomorrow's Joe) a famous boxing manga from the 1960s. Applying it to baseball and getting it wrong establishes her as a bit ditsy.

Anno directed an adaptation of a girls manga before GAINAX started on FLCL.
The idea of the horns coming out of his head didn't come up until almost through post production, it wasn't even thought of in the first draft. the writer, Enokido, likes to incorporate sexual innuendo so he loved the idea of the horn.
Since the manga scenes are essentially just a conversation between 4 people around a dinner table they wanted a way to make it more entertaining. It was really difficult to do, you can't do that sort of arrangement with cels, and even doing it digitally takes a lot of data, so the people in digital filming told them it would be impossible, but they begged them and finally got it done. After the first episode they asked them never to do it again.
The year FLCL came out was the same year Ichiro went to America, so it was well accepted that good baseball players go to America. In Japan when middle school students are really good at baseball certain famous high schools will scout them. That was the original plan for Naota's brother.

The director has a post card and the picture is a cigarette close up with the words "Joint London" on them, he thought that looked cool so he decided to use it and came up with "Never knows best", he says it means something like: "There is a best way, and not everyone can follow it. No one knows ther best way." He thought it reflected Mamimi's belief that there's no future. That it had a nuance that she's given up on life.
From the beginning he wanted a robot in FLCL no matter what, but as they got started they didn't really need one. The story doesn't really need a robot in it, but since he really wanted one, he thought of a situation where they could use one and made one popped out of his head. He forced it into the show, the writer didn't think they needed it but he (the director) really wanted one so he kept pushing the idea of robots popping out of his head. And Canti was born, not wanting him to like like a typical anime robot so the idea of giving him a TV for a head came to be.
From planning stages to the completion of the 6th episode was 2 years. leaving out the planning it was 18 months.
The Pillows were pretty unknown before FLCL, but they were a veteran band of almost 15 years at the time. The director knew about them and liked them, not wanting a classical music sound for FLCL and not wanting the music to be created he asked them (the pillows) if there was any way they could use their music. They were really friendly (and excited) and said "sure, sure, use it all!" They were so enthused about he he tried to use it all. He wanted to use a lot more of their music but couldn't fit it in.
The Vespa in the credits video belongs to the director, and at the time of shooting did not run, thus why the video is in stop motion.

The fact that Haruko likes spicy food while Naota doesn't is also used to show the difference in their personalities.
The drink packets used in the bedroom scene of the third episode were originally going to be soda cans but the company that made those drink packets said they were going to sponsor the show, so they found a way to add them in. It was very detailed, they took the packets apart and scanned them, then made them in CG. But in the end the company didn't sponsor them.
The song played during the fight in the 3rd episode if commonly played at grade school sports meets in japan.
KlK already made its expected money return and its not even finished yet. It'll get a dub and it's going to be amazing.
The cloth that Naota's curry bento was wrapped in had the word Lover (raba) inside a circle (maru), a play on the title of the episode (Maru Raba).
Haruko's uniform in episode 4 is modeled after the Kintetsu Buffalo's uniforms.
In Japan there were murder cases called the "metal bat murders" where a group of children killed their parents with metal bats. It happened just before FLCL started. That's where he got the idea for Naota killing the android in the 4th ep.
The scene where the cat kills the Haruko doll is suppose to show Naota's view of her being sullied, she had quickly become someone he looked up too. Then he found her fooling around with his dad whom he scorns.
Up until the end of the 4th episode Naota had carried around a bat but never swung it, the reason being if he never swung then he would never know his limits. As long as he doesn't swing, he knows maybe if he does there is a possibility he will hit a home run, now he learns it is better to at least strike out swinging than to just let the ball pass you by without even trying. Better to rsik striking out for the possibility of hitting it out.
Mamimi only kept Naota around because he didn't swing his bat, the fact that he did scares and disappoints her, up until now she had controlled the relationship. But if Naota grows up and becomes a man that would swing his bat, he can choose for himself, and he would be in control. For Mamimi this is a bad thing.
I thought it was... fun.
As in, it entertained me, but I really couldn't get into it or see why every one of my friends was gushing over it so much. I appreciated the energy of it but, I dunno. It was good for one watching, but might not have been my kind of thing.
But I do have to say that that non-sequitur South Park bit was probably the funniest thing I've seen in an anime series, by Western standards. Also, the music kicked ass of course.
But nothing will top Ryuko's raspy Japanese voice.
It was fantastic. A classic that will forever live on in my heart.

Atomsk's symbol is the Kanji for "Adult" upside down, hinting at Naota's flawed relationship with the adults in his life.
The sound of the Vespa revving is an actual recording of the director's yellow Vespa.
The first time Haruko calls Naota a kid in episode 6 she meant he was a kid acting like an adult, and he didn't need to be worried about the stuff that was going on, the last time she said it, she was saying that Naota, who is acting like a kid again... He has accepted it. Naota has grown up. Kids who act like kids, and don't pretend to be adults, are actually more adult.
In the shot of the magazine at the end with Mamimi's picture in it, the title of the picture was "Fooly Cooly".
The voice of Myu Myu (Naota's cat) was Hideaki Anno, the director of Evangelion. Anno also did background voices in Evangelion, he didn't want his name in the credits for the role of the cat so it is a "?"

I think one of the most enticing things about FLCL is that it gives you a small picture of a bigger story, and forces you to fill in the blanks with your imagination. Where did Haruko and Atomsk coem from? What happens to Medical Mechanica? Where will Haruko go; and really, why should they tell us? It was a coming of age story primarily, and when the protagonist learned his lesson, all the supernatural elements fucked off elsewhere. Save for the one robot housekeeper.

The animation is still really great. The music bounces from really downbeat and melancholy and depressing to uplifting and empowering. The characters are all really fun and play off each other really well. Everything from the music to the animation to the characters has a lot of energy, but they're all in sync with each other to the point where you really can't disassociate them from each other; it's just a very complete and cohesive package.
Sure, there are moments that are really odd and out of control, but I think the creators were less interested in creating a deep narrative and more interested in making this really cool thing that was a culmination of everyone's interests, hobbies, and ideas.
I'm not saying everyone needs to love it (people are more than welcome to hate it) but I think it's a very important piece of animation as a whole.
