Well this IS Trigger.
KLK is a battle shounen about a highschool girl beating up various members of the school in order to beat up the student council's head. She does this by using a super-suit to increase her power at the expense of her life. She only has issues when wildly overexerting herself, and tends to end up victorious. The essential "villain" has a group of four major minion leaders: The towering brute, the wily not-a-hero, the villainous girl, and the genius scientist. Top dog villain has total control over everybody in her domain, and they would gladly lay down their lives just to make sure she's fine. The typical mook peon is defeated en masse by our hero until said hero starts battling actual bosses, and then she has a serious struggle.
I could go on, but you get where I'm going with this. This series is literally "comically overused cliches: the anime", yet it still handles this in a very unique and engaging manner.
I thought the life fibers = aliens reveal was kind of lame but really I don't feel that that revelation effects the show in any seriously negative way. It was bound to be something silly and supernatural, so an aliens explanation is just about as good as dead people souls or some shit.
If it turns out Ryuuko is a robot or something though I'll probably be pretty disappointed. I feel that would cheapen her character a lot.
Honestly I was kind of hoping the same thing. I was kind of hoping for a bit more of an alt history type scenario, where the nazis won or some shit. Not really important to the narrative or the central conflict, but I figured it might be an interesting touch.

I just finished reading a comic book series where baseline humans were the "ancients." The main characters were fascinated by humans being larger, and they couldn't make sense of the maths and engineering until they deduced that humans use a base-10 number system.

You're clearly not familiar with the the creators of Kill la Kill. People like Hiroyuki Imaishi and Yoh Yoshinari love to reference things. Sometimes it's obvious, sometimes it's subtle, sometimes it's self-referential, but the big names at Gainax were great at that. TTGL also had assloads of references, but considering that you've admitted to not having many series under your belt, chances are that you didn't recognize the vast majority of them.

And what's enjoyable about original works by Gainax staff is that they tend to be unpredictable and extremely memorable. You're never going to guess what happens next. Saying that Life Fibers are extraterrestrial parasitic organisms makes more sense than fucking Soylent Green. How would they turn people into duperpowered thread without coming off as totally unrealistic? In every story, you can do unbelievable things, as long as there's something believable backing it up. That's what gives a story credence.
If anything, all that imagery of people connected like thread has new huge implications.

In the BD commentary for episode 2, Nakashima and Ami Koshimizu talk about the first ED. They mention that the ED is actually really interesting for Ryuuko’s character (which is pretty obvious) and the FINAL EPISODE. They said “if you rewatch the first ED after you watch the final episode everything will make sense”. It didn't seem like much back then, but after episdoe 16 it got pretty ominous; they also make specific note of the fact that Ryuuko is all alone.

22: Ryuuko defeats Nui at last, Satsuki defeats her mother but is heavily injured in the process. It turns out COVERS was actually just serving a bigger sort of existance/God.
23: Ryuuko and Satsuki have one last fight; Satsuki's wounds take their toll. In Otokogumi, their Satsuki equivalent died in this battle due to his injuries, but KLK will probably show-off Ryuuko's character development by making her realize Satsuki is injured and stopping the fight before Satsuki dies.
24: Ryuuko fights against the true final boss in a batshit insane battle with an ambigious ending.
Otokogumi is about Japan and the world so final boss is FOREIGN INTERESTS and AMERICA, it's fitting that KLK's (which is about the world and Space) final boss is aliens.

We haven't seen Ragyou's forces do any cool training or hard work with the uniforms like Satsuki. Rei, Kuroido and Nui are the only high tier forces she likely has. Everything else will just be minions/mooks. (REALLY hoping for Saori vs Kuroido butler face off)
Kamui are more than just 100% life fibers. We still don't know what they are yet too
