I've never cried to an anime, but the ending to Millennium Actress got me pretty damn close to it.
Gungrave´s ending made me cry manly fucking tears.

Last anime that made me cry was Seirei No Morbito. Why? Because even though Balsa went through an incredible journey, things had to go back to normal. She even asked him to run away again, but Chagum was mature enough to know what his duty was. ;_;
