The story is simple, just a coming of age/puberty story, but everything is hidden behind wtf. Just think a little about every scene. Some things will be more clear every time you rewatch it (for example, think of what the shampoo hat used twice in ep 4 could symbolize)

Does everyone of you still think that FLCL is just a show about adolescence and puberty ? That sounds more like GL to me. It's also about the "americanization" of Japan and how it's a good thing that Japan lost the war. Baseball, atomic bomb, rock&roll...CRYSTAL CLEAR REFERENCES. And of course, there is nothing to explain about the whole idea of a MECHA coming out of the brain of a japanese teenager (that's why I'm going to explain it). It's like how japanese imagination was stimulated and exploded in all these stuff we nowadays worship as anime/manga, and this all thanks to AMERICA (or westerns, if you don't want to make a CONTROVERSIAL STATEMENT).

Atomsk is the Pirate King because he's the most powerful creature in za warudo. He was, however, captured by Medical Mechanica. Haruko figures out she can open portals in people's heads and is on the look for someone with enough power to open a portal so she can get Atomsk. This is Naota.

According to some interpretations, the giant iron represents imperial japan, and the events at the end representing the nuking of japan and the restructuring of society. Plus, ep5's got NAZIS.
There are two types of N.O in the series - the first type can import matter via the user's brain, and the second type does the reverse and instead consumes everything.
Naota had the latter type in the end but as for why, I can't really figure out.

I don't think you should look too deep into the numerous metaphors in FLCL - if you've seen other works done by Tsurumaki (Diebuster anyone?), you know this is his direction style. He likes to do vague stories with strong focus on atmosphere and meaningless small details.
