Harutora couldn't have figured out that Hokuto was a shikigami in the same manner as Touji for the simple reason that he couldn't see spirits at the time. Furthermore, Touji spent a lot of time reading about the supernatural because of the oni incident, while Harutora knew close to nothing about the same.
Chances are also good that Harutora didn't have time to think about Hokuto because he spent all of his time catching up to the rest of his class.

Harutora's past relationship with Natsume makes it harder to see the connection because Natsume is very, very different from Hokuto. Even as a child, Natsume was a shy and somewhat socially awkward person whose pride sometimes got the better of her, while Hokuto was none of these things.
He should've had his suspicions, but I think it's reasonable to assume that he had to focus a lot on his studies until he had managed to catch up somewhat.
That said, it's my head canon that Harutora also subconsciously refused to make the connection because Natsume is already kind of scary. Even as a kid, she could be frighteningly intense about things.

This really is an awful adaptation, it's almost as if the genres actually became inverted. I'm reading the translated LN's right now and I'm halfway through volume 2, the difference is insane. This is why anime is my least favorite media for adaptations, it doesn't have enough time to do the series justice so you get clips, pieces, and lies and everyone think the entire series is shit.

There's nothing to rearrange, what's cut was cut. You can only hope they don't remove too much content from ep 17.

Not really? The anime seems to be running with the narrative "he sucks at conceptual shit but is pretty good at practical shit especially if it doesn't involve much thinking" and then you get him mostly just brute-forcing everything by, as you said, smacking shit with his staff and maybe OCCASIONALLY casting the basic spell. It's consistent but he comes off as a moron because of it.

And yet his adoptive father seems to be nudging him onto a path where he'll inevitably find out the truth. And for some reason nobody from the main family had a problem with him enrolling in onmyoji school even though they tried to keep him away from it in the first place?

The point of sparring matching was to show he's taking magic much more seriously. LN showed it off much better, but the anime's version isn't really that bad. At the very least we can see he's making some progress (especially since he's only been at for a year). You taking him using Ohtomo's spell in the anime as him being over excited, but having potential. Does it not means he can't do what did in LN either.
As far as the staff is concerned considering we have seen other guys like Zenjirou using weapons as well as spells I don't think it's an issue that he has it.
So, if Natsume is so desperate to get Harutora to like her, why doesn't she just... act like Hokuto?

All the ravens are actually quite great. Kon is obviously the best by a mile, but since she's not in contention, Suzuka pulls just slightly ahead of Natsume. Suzuka would be a lot better if she showed a little less tsun and a little more dere.

See, the "introverted and stuffy vs. outgoing and free-spirited" difference makes sense. Natsume isn't outgoing, but she wants to be, therefore Hokuto is.
What doesn't make sense is the whole "feminine vs. tomboyish" part. Natsume's true self may be feminine, perhaps, but she's forced to act masculine to keep up her (unconvincing) act of being male. If Hokuto is what Natsume wants to be, but is unable to, wouldn't it make more sense for Hokuto to be ultra-feminine in appearance compared to the Natsume who is (supposedly) keeping up appearances as a man?

If Natsume has no problems with pretending to be a boy and acting masculine, then why does she keep her long hair? She'd just cut it and both her and Hokuto would both be tomboys.
If Natsume doesn't like acting as a boy and really wants to be feminine, then why is Hokuto a tomboy? Wouldn't it make more sense for Natsume to rebel against being forced to act masculine and make her escapist identity hyper-feminine instead?
And using Hokuto to practice guy mannerisms? She does that in her everyday life already. That's like going on weekend dates to your workplace and doing your job during that time. Even if it's the supposed explanation for why Hokuto is a tomboy it's a poor one.
The only alternative option I can offer is that Natsume doesn't like being a girly girl but doesn't like being a boy either and would rather be something in the middle, thus Hokuto, but that's a bit silly as well.
Either way, in the end, it doesn't really make sense for her to have long hair aside from the artist liking her with it.

Natsume's conflict is that she's forced to conform to a role she doesn't necessarily want to be in. Part of this involves pretending to be a man. Short hair would be very conductive towards keeping up this illusion.
Hokuto is who she wants to be. Hokuto has short hair. Natsume therefore wants short hair.
So why doesn't she just cut it? There's no problem on either fronts.

If you actually went and googled "dudes with long hair" and then "asian dudes with long hair" you'd notice that the former has a lot more pictures of actual really long hair than the latter.
The first three episodes are nothing special, but from episode 4 and onwards, it gets a little better, though nothing much changed. The show is recently getting good, so try it now if you were uneasy.
