1) Origami doesn't know that. Characters in an anime don't have all the information the viewer has, and as far as AST knows, all spirits are a menace and that's that.
2) Even if they knew the spacequakes are an accidental side effect of spirits' manifestation, it would still be entirely reasonable to kill them all in order to prevent the quakes from happening. Let's put this in perspective: the spacequakes have caused more deaths than fucking ANY kind of catastrophe in human history. Harsh measures to stop them are justified. Again, bear in mind that AST (and thus Origami) is not informed about the horseshit plan to make the spirits fall in love with the MC, and even if they were, it would hardly make sense to them.
3) Spirits killed her parents. Imagine for five seconds how you would react if that happened to you.
Once you stop thinking of DAL from the perspective of pure plot convenience and think of the situation as if it was real, everything Origami has done so far has been 100% justified, most of it down right heroic.
