"Gen"ji - Gen in Japanese meaning beginning, prigin, primitive.
Where as "Shin"ji being new, advancement, progress.

I don't think Anno did this unintentionally, most likely judging from the recent films Shinji will turn out to be the NEW Genji with Rei fulfilling the role of his former mother, and the cycle begins anew.
