To me it made sense and i was content with the ending even if simon ended up alone. Not all endings have to be completely happy ever after. Simon saved his race from annihalation and freed probably hundreds of other races as well. He achieved something great and will now be watching the world from the sidelines being ready to stop the spiral nemesis should it ever become an issue.
