The date that someone actually reads the D-mail log and sets things into action gets pushed back a day with each D-mail Okabe undoes. When he finally succeeds in deleting the log, it happens before anyone with the authority to set things in motion notices it.
The idea behind it was probably as simple as just "deleting its existance". True, maybe a bit retarded, but I really wouldn't complain about little things like these in anime.

When you send a D-Mail, the world is reconstructed so that the D-Mail arrives, but is never sent. This is the case for all D-Mails.
Is the VN actually doable without following a guide? I didn't know that reading messages was what effected your progress, so I got Suzuha's end my first go.
After your first ending, you'll see an icon whenever whipping/not whipping out your phone will lead you to an immediate ending.
The True Ending is a little tough to get though, since it's not an immediate, but gradual thing.
Guess I'll just wing it until I feel like doing True Route then. I was just curious if it was going to be full of bullshit like Kara no Shoujo in regards to progressing.

I'd recommend stopping there and waiting for the localization to come out, which should be soon (This winter) and resuming when it comes out, but you are pretty far already. Only two endings in the VN are hard to get to, what you didn't do was send the D-mail, which if you start up the file again, you'll see a radio signal icon will basically tell you to do something when the occasion arises. Same thing happened to me.
It's never explained who sent those messages. It's not necessarily (and probably not) SERN.
When I got Suzuha's ending the first time, I was confused at why Okabe was stalling so long to make a fucking choice about whether or not to send the cancellation D-Mail.
Then I realized that I was the one who was supposed to make the decision.
I'll probably end up buying Jast's shit when it comes out later next month, but I still plan to finish it since I'm already about 20 hours in. I never even had a choice about sending the D-mail or not as far as I could tell though. I'm not really complaining though, since Suzuha's ending was pretty fucking great.
Steins;Gate doesn't have any traditional choices. You do all interaction through Okabe's phone.
So if it's implied in the story that Okabe has a choice to do something with his phone, it's up to you to actually do the thing with his phone. Or not.

I played Steins;Gate completely blind, and before the anime aired, so I was confused as fuck as to how that could've been the ending, but since the story heavily implied that things could've gone differently if Okabe had sent the cancellation D-Mail, I quickly caught on to "Send cancellation D-Mail -> Continue story; Else -> get ending for that chapter's character.
And that rule worked perfectly until Chapter 9...
As for the threat mails, it could be Future Okabe, or maybe Tennouji acting under Hashida Suzu's instruction. She did, after all, tell him to give a letter to an "Okabe Rintarou who will rent out the room above you" years before Tennouji ever heard of Okabe Rintarou.
Anyway, one reason I doubt it's SERN is because Tennouji got forced into the Rounders (ultimately ruining his life) just for witnessing a Jellyman appear. I doubt they'd do something as kind and subtle as sending threat messages.

I thought the beginning was a bit dull, while the atmosphere was perfecting itself slowly, but surely. The ending was a bit strange, but I liked the last two chapters just because of how Shogun and Nanami interacted with Takumi. I didn't think it was a horrible second half though.
The scene where Shogun tells Nanami she doesn't have to look after him anymore had me tearing up so hard as I realized he'd never get to be with his loving and caring sister ever again, if things went according to plan. Nanami didn't deserve anything that happened to her.
Has there been further explanation to the Faris end? He had no lab and no friends but somehow the worldline meter was there?

When the world line changes, all history from past to future is rewritten over and over until it reaches its most stable state (including the influence of time travelers).
The time machine could still plausibly be invented in the Omega world line, though through completely different circumstances, of course. For example, Future Omega Okabe could've gone through a whole journey to send Suzuha back in time with the Divergence Meter just to show Beta->Alpha->Omega Okabe how much he fucked up.

Sure, Future Okabe failed in saving Kurisu and the guilt pushed him to obsessively develop a D-mail system that could send a video mail to himself the day Kurisu got killed. Now what I don't get is:
Why could not Okabe see the video message when you get it at the beginning of the game?
How did Future Okabe even exist in the first place, was there a timeline where suzuha did not appear to the past that led to Okabe developing the upgraded D-Mail which led to the events of the game?

Video was coded to only activate in "Okabe fails to save Kurisu with Suzuha's time machine" world lines or some shit like that. Not really sure why Future Okabe decided to send it that far back instead of just sending it to the time Okabe fails the first time.

It's an ending that shows a side effect of time loops that is not commonly shown in other stories.
