I think part of the problem is that he can't seem to come up with anything to do with them most of the time(though admittedly, he can't seem to come up with much to do with his main characters either, but that's never stopped him there).
Part of my point though, is that some of the characters who seem to have been well and truly written out of the series, were done so so poorly, like Akari, and Nanami, the latter of whom should probably become a standard example in the industry of what not to do former love interests.
It's not that he can't seem to write them out, it's that he's written them out so badly it boggles the mind.

I remember the Tokyo arc being widely-panned on /a/ and probably rightly so, for being so stupid, contrived and rage-inducing.
Which was followed by the Haruto/Asuka relationship era, which seemed rather meandering, boring and at times like a train-wreck as we watched Haruto continue to fuck up.
Probably not the common view, but I'd say the series went down the toilet with the beginning of the first long-distance arc.
