What do you even need multiple rigs for? I am not familiar with godot, but I take it you wanted to have your waifu with separate rig for hair?

Can't you just animate the hair with blendshapes and bake your animations into fbx?
If you study early are of video games (since you are going for low poly) you will learn that we did not have complex rigs.
